Well, for PATA/IDE disks, you just use the little jumpers. There is a label/guide on the disk on where to place the jumper to make the disk master or slave.
For SATA, you decide with port to place the disk on, i.e SATA0, SATA1, etc.
For SCASI, it's a little bit more complicated but I believe you are not handling SCSI, because that would be a mistake!:-)
