Your problem explanation is what exactly POP3 does, but if your server doesnt support IMAP, then you need to expect the same behaviour. I have an account on POP3 and dont bother having it on any other device apart from the iPad. Usually, deleted mails on POP3 deletes only local copy. The iPad by default does not remove mails from server and never marks them as read. If you need the behaviour to change, you must edit the specific account's settings!

You should be using IMAP4 protocol, not POP3.
