Matatus do not work alright, unless you are not aware of recent incidences. I believe most people use them because of lack of choice.
Those guys who hitch rides to western Kenya (or Meru) are outliers, or are taking their chances or are simply not aware of the security implications. Thugs have been known to offer rides to unsuspecting travellers so that the civilians act as human shields against Flying Squad. Again, incidences of this are not uncommon.
